3-4 minute run

Part of my regime includes a 3-4 minute run, over a distance of what i crudely estimate to be 800m-1k. Im working on getting my time on this distance down, and in so doing, improve my fitness a bit. But basically, i want to be able to run a moderate distance faster than i can now.
My question is, am i right in assuming since its only lasting for 3-4 mins (done it twice now, 3.40 and 3.49 to be precise) it wont have much of a negative effect on muscle gains?

m8, aim to complete the run using maximum effort. utilise the anaerobic energy system which will not affect muscle gains too much. its the aerobic energy system that affects resistance training and u r not runningfor long enough to affect this.
